Upgrading to Windows 10 fixed the issue with the eraser button in onenote for me. Horizontal scroll using 2 fingers on the touchpad isn't as good...
There's an option somewhere in onenote desktop to tell it if you're using a two button or one button pen. You may have it set to one button.
