Default One Note issue, please help!

I think the WORST issue with OneNote is the auto-alignment type formatting it does. I take a lot scientific notes (i.e. text + graphs + equations on different parts of the page) and OneNote incessently messes up the lines I write. If I draw a figure to the right, and THEN draw text above or below it, it will often completely scatter the picture I had drawn. Journal however, DOES not have this problem. Does anyone know if there is a way to turn this feature off in One Note?

LOL - You might want to give Evernote a whirl. It offers a different experience, but has very similar functionality. You can try it free.

For equations, try using the Microsoft Equation Editor (it's a powertoy downloadable from their site). You write them with the pen, it recognises them and you can then correct them and copy them as an image. It looks much better than doing them in text.

Another thing to do that would improve your OneNote experience is to turn on ink groups (view -> show ink groups). This enables you to see what level the text notes you're taking are at so that the computer doesn't start a new line in your notes incorrectly or indent them to a level you didn't choose.

Other than that, there are a number of alternative programs you could try like EverNote or Agilex GoBinder. Personally I found that after turning on Ink Groups and getting a few powertoys (equation editor, print to onenote), OneNote worked quite well for my purposes. I look forward to trying out the new one actually...it's supposed to have some pretty fancy features like audio searching and OCR of text in images etc. Hopefully they'll have improved the file format too so that a few pages of notes don't take up 900 megabytes...

Oh, and if you want OneNote to just leave your inking alone, you can set it to always draw as an image...by default it draws as image/text mode and guesses what you're trying to draw, but it's pretty bad at doing this...

Before you make any final decision I'd wait for OneNote 2007. I have been using the beta for a couple of months and am fairly impressed. I didn't like OneNote 2003, I used GoBinder, but this new version may make me switch. I should point out that I was very pleased with GoBinder, but we are testing Vista for compatibility with several apps I support. I installed it to my tablet just to see how it worked there and decided it worked well enough that I kept it. GoBinder 2006 doesn't work with Vista and Agilix had no ETA on when it would be fixed. I installed OneNote 2007 more out of desparation then desire and who'd have guessed, I liked it!
